Chromosomal rearrangements are often associated with playing a role in the speciation process. However, the underlying mechanism that favors the genetic isolation associated with chromosomal changes remains elusive and the identification of model groups for the study of chromosomal changes can promote a comprehensive understanding of their implication in speciation. In this sense, the genus Mazama is recognized by its high level of karyotype diversity among species with similar morphology. The existence of cryptic species complex has been described for the genus, with the red brocket deer (Mazama americana and Mazama rufa) being the most impressive example. The chromosome variation was clustered in cytotypes with diploid numbers ranging from 42 to 53 and correlated with geographical location. We analyzed the chromosome evolution of the red brocket deer complex by comparative chromosome painting and BAC clones mapping in the different cytotypes. The results showed that tandem fusions are the main mechanism underlying the karyotype evolution of the red brocket deer complex. Also, a few centric fusions and inversions and three types of X-autosomal fusions forming the multiple sex chromosome system (XX♀/XY1Y2♂) were observed. The BAC mapping has improved our understanding of the karyotypic relationships within the red brocket deer complex and raises questions about the role of these changes in the speciation process of the group. Our results provide compelling cytogenetic evidence supporting the taxonomic review of the cytotypes and the necessity of cytogenetic evaluation of captive individuals prior to their breeding for ex situ wildlife management.
