Humulus lupulus L. (common hop.), a member of the Cannabaceae family, is a dioecious plant that possesses heteromorphic sex chromosomes (20, XX in females and 20, XY in males) and has X:A sex determination system. Despite recent advances in the field of genome organization in other plant models (Arabidopsis, Oryza, etc.), evolutionary processes shaping genomic landscape in hop are still poorly understood. Here, we took an advantage of the next-generation sequencing technology and bioinformatics to compare H. lupulus and H. japonicus (Japanese hop) genomes. We found various level of DNA repeats abundance between these two closely related species, and newly identified cytogenetic markers to study individual chromosomes and chromosomal rearrangements. We localized the position of several candidates on metaphase chromosomes using fluorescence in situ hybridization (FISH), and screened sequence homology for shared satellites. Comparative analysis of hop's genomes suggested extensive chromosomal rearrangements during their karyotype and sex chromosome evolution. Although both species differ in chromosome number and sex chromosome system, major satellites units have higher similarities and surprisingly the same pattern on metaphase chromosomes. Our findings provide new insight into the evolutionary processes of the Cannabaceae family and may help to decipher the origin of sex chromosome in common hop cultivars.
