The changes that occurred in the diversity of microbes in soil and compost during its passage through the gut of earthworms were evaluated in two epigeic earthworm species Eisenia fetida (Savigny, 1826) and E. andrei (Bouché, 1972), which inhabit forestsoil and garden organic compost, respectively. A modified extraction protocol was used to extract DNA from forest soil, compost and fresh earthworm faeces. DNA was amplified in a polymerase chain reaction (PCR). The products were analyzed using denaturing gradient gel electrophoresis (DGGE) fingerprinting. Analysis of archaeal and bacterial DGGE fingerprints revealed that the diversity in both microbial domains increased after passage through the guts of E. andrei, but not E. fetida. Nevertheless, cluster and correspondence analyses revealed that the passage of soil and compost through the guts of E. fetida, E. andrei, respectively, had a significant effect on the composition of the archaea.
