    We studied the annual and spatial distribution of ciliates in the Czech Šumava (Böhmerwald) lakes Čertovo (CT), Plešné (PL) and Prášilské Jezero (PR). Černé Jezero (CN), Jezero Laka (LA) and the German lakes Gro er Arbersee (GA), Kleiner Arbersee (KA) and Rachelsee (RA) were sampled in September. The Czech Šumava lakes except for PL were dominated by algivorous prostomatids (Urotricha, Holophrya, Prorodon). In PL, mixotrophic oligotrichs (Pelagostrombidium and Limnostrombidium spp.), biomass-dominated the epilimnetic assemblage while the omnivorous oligotrichs (Halteria grandinella, H. sp.) and/or large hymenostomatids were important in deeper layers (PR, CT and PL, and CT, PL and LA, respectively). Among German lakes, RA had the poorest ciliate faunabut GA and particularly KA showed rich communities dominated with H. grandinella and prostomatids. In all the lakes, the maximum ciliate biomass was located below the thermocline and in the near-bottom layer.
