    Toxoplasma gondii is a protozoan parasite with a largely clonal population structure in Europe and North America (Howe and Sibley 1995). The clonal lineage type II prevails in Europe (Fernández-Escobar et al. 2022, Herrmann et al. 2010, Jokelainen et al. 2018, Shwab et al. 2014). A genotyping method, based on 15 microsatellite regions (Ajzenberg et al. 2010), represents the reference standard. By microsatellite genotyping it is possible to differentiate clonal lineages of T. gondii and it is also possible to discriminate different type II-isolates. In the present study, it was our aim to establish a next-generation sequencing (NGS)-based typing method with a high typing resolution which is sufficient to differentiate within the clonal lineage type II, to trace back infection sources and to monitor for exotic or recombinant T. gondii strains.
