The emergence and dissemination of antibiotic resistance genes in animal microbiomes represent a growing public health concern. This study investigates the temporal dynamics of the plasmidome and resistome in broiler chickens under antibiotic treatment. Long-read and short-read sequencing approaches revealed the diversity and mobility of antibiotic resistance genes and their association with specific plasmid types. The data showed that fluoroquinolone resistance genes were increasingly mobilized via MOBP-type plasmids over time, while other resistance types exhibited more stable patterns. Despite technical limitations, plasmidome analysis provided critical insights into the mechanisms driving the spread of antibiotic resistance genes, highlighting its importance for monitoring antimicrobial resistance in agricultural environments.
