Current standards in infectious disease diagnostics are slow, biased towards the most common pathogens and not informative enough. To address these shortcomings, newer next-generation sequencing methods are gradually being incorporated into routine diagnostics. Next-generation metagenomics enables rapid, high-throughput, untargeted analysis, which is useful for obtaining large amounts of unbiased, high-resolution data on a broad spectrum of microbes and their antimicrobial resistance genes. Few studies tested the potential use of Nanopore sequencing on tissue samples, which are problematic to process and whose high human DNA content obscures microbial DNA. In clinical settings, rapidly obtaining high-quality results is crucial for accurate diagnosis and subsequent effective treatment, improving patient outcomes and stopping the spread of antibiotic resistance through responsible antibiotic use. We aimed to develop a Nanopore sequencing method applicable to the clinical diagnostics of infective endocarditis in valve tissues.
