Molecular markers are often used in animal breeding for different goals - gene mapping, searching of the genome for QTL, etc. Genes are analysed to define polymorph variants in codying parts or regulating sequences and to find their relation to production traits. We have studied within- and among-population genetic diversity of Czech German and Polish Red cattle, Czech Spotted cattle, Czech and German Black Pied cattle and Czech Red - Czech Spotted crossbreds. The genetic distances were analysed. The lowest Nei's distance was found between Czech and German Black Pied cattle, which reflects their partially common origin. The highest distance was found between Czech Red and German Red cattle, which was surprising with regard to their phylogenetic afinity. Supported by CEZ J06/98:122200004.
