    Discovery of metabolites prevails amid in-source fragmentation

    Recent claims suggest that most unannotated signals in untargeted LC–MS metabolomics arise from in-source fragmentation (ISF), implying that the “dark metabolome” may be largely a technical artifact. Here, we argue that this interpretation is overstated and not sufficiently supported by publicly available data. Our analyses indicate that ISFs are typically few and of low intensity relative to precursor ions, and that modern data-processing workflows are capable of identifying and accounting for these ion forms. Furthermore, analysis of a well-characterized human fecal reference sample shows that the majority of detected molecular features remain unannotated even after grouping related ion forms. Together, these findings support the continued existence of a substantial dark metabolome and highlight ongoing opportunities for metabolite discovery.
