The study is monitoring the genetic structure of different pony population. Genetic research is aimed at the two ponies breed: Welsh Pony (WBP, n=32) and Shetland Pony (SHP, n=31). Hair samples were collected from 63 horses. The animals were genotyped for 17 microsatellites markers (AHT4, AHT5, HMS1, HMS2, HMS3, HMS6, HMS7, HTG4, HTG6, HTG7, HTG10, VHL20, ASB2, ASB17, ASB23, CA425 and LEX3) recommended by International Society of Animal Genetics. The number of allele per each locus ranged from 4 (HTG7 and HMS3) to 12 (ASB17) with a mean of 7.5 alleles for WBP and 6.4 for SHP. The allele frequencies, observed and expected heterozygosity, polymorphism information content, exclusion probabilities and combined exclusion probabilities were calculated.
