Genetic structure among and within peripheral and central populations of three endangered floodplain violets

AFLP (4 primer combinations) was analysed in 950 individuals of 50 populations. Marginal populations were smaller and were more isolated in two species. Differentiation was stronger, genetic diversity and gene flow lower in marginal populations of the two more isolated species. Species-specific differences in genetic structure were related to effects of fragmentation. Variation between regions (3-6%), among (30-37%) and within populations (60-64%) was significant. Marginal populations lacked loci that were rare and localised in core populations. Loss of widespread loci in marginal Viola stagnina populations indicated genetic erosion. Autocorrelation within populations was statistically significant up to 10-20 m. Peripheral populations contributed significantly to genetic variation and contained unique loci, which made them important for the conservation of genetic diversity. There were no significant correlations between molecular variance and population size or isolation.
