The majority of fruit flies of the family Tephritidae with about 4450 species attack fruits and other plant crops worldwide. The five genera, Anastrepha, Bactrocera, Ceratitis, Dacus, and Rhagoletis, include the most destructive agricultural pests in theworld and are therefore considered pests of global economic importance. The challenge to reduce the damage caused by tephritid pests led to the development of many pest management strategies. Although insecticides are still heavily used for the controlof many tephritids, there are also environmental friendly control strategies, such as the SIT, for the application of which knowledge of genetics of the pests is essential. This chapter describes cytogenetic methods used for chromosome research in fruitflies. Detailed protocols are presented for the karyotype analysis of mitotic chromosomes, banding of polytene chromosomes and construction of chromosome maps, and various modifications of fluorescence in situ hybridization (FISH).
