Progress toward annotation of the mule T2T assembly

The donkey, Equus asinus, is a member of the horse family valued for its ability as a pack animal, for farming, for its use in comparative genomic studies, and to provide insight into domestication. Here we present, for the first time, a telomere-to-telomere (T2T) assembly for the donkey. Verkko v2 was used to build the haplotype phased Donkey T2T assembly. The source data were derived from a female mule’s DNA and included PacBio HiFi reads, Oxford Nanopore ultra-long reads, and Dovetail Omni-C reads. This T2T assembly is an improvement from the previous chromosome level assembly, ASM1607732v2, as the Donkey T2T is 8% larger and captures more repetitive regions of the genome. In addition, the Donkey T2T has a scaffold N50 of 101.3 Mb and contig N50 of 102.8 Mb with 848 and 855 scaffolds and contigs, respectively. The T2T sequencing successfully captured the entire X chromosome and 15 of the 30 autosomal chromosomes. The assembly contains 5 gaps in autosomal chromosomes and all chromosomes have at least one telomere. The annotation effort is ongoing, supported by PacBio Kinnex IsoSeq from 14 tissues of the Mule from which the assembly was derived. With this annotated assembly, we present a valuable resource for the equid genomics community that will support the emerging equid pangenome effort.
