The fast and reliable identification of spoilage microorganisms belongs to the basic challenges in food microbiology. The used identification methods, based on testing physiological and biochemical properties or analysing DNA mainly by PCR technique, aremore or less time and work demanding. Furthemore, the application of single methods usually differ for groups of microorganisms according to their phylogenetic relations. The MALDI-TOF MS method, working with protein profiles of microorganisms, providesa very rapid, easy to perform and reliable alternative, applicable to all microorganisms. In this study the identification of 420 bacteria and 50 yeasts at least isolated from dairy industry products, commodities and plants in Czech Republic in 2011-2013 was proved. The MALDI-TOF MS method with use of MALDI Biotyper 3.1 database and the appropriate biochemical tests and/or PCR based identification methods were applied.
