In the period studied, four different outbreaks of equine influenza were confirmed by virus detection and serology in 1989, 1995, 1997 and 2000, respectively. All isolated strains were classified as subtype 2 (H3N8). The 1995 isolates were very similar to the 1989 European strains. The 1997 strains showed similarity to the American lineage viruses. It was possible to detect the 2000 virus by RT-PCR only. In 1995 and 2000, vaccination was not fully succefuly, 20 from 24 and 10 from 14 of the vaccinated horses became ill again. Conclusion: The equine influenza strains isolated in the Czech Republic between 1986 and 2001 included not only European strains but also an isolate belonging to the American lineage, which was the first isolate of this type on the territory of the Czech Republic and the neighbouring states. The vaccines used did not provide sufficient protection against the disease.
