    The yellow-necked mouse (Apodemus flavicollis) and the wood mouse (Apodemus sylvaticus) each occupy their own ecological niches and play different roles as reservoirs of zoonotic diseases. However, because these two species are morphologically very similar, it is often difficult to distinguish between them, especially in areas where their ranges overlap. For this reason, the aim of this study was to compare the effectiveness of morphological and molecular methods for identifying of animals belonging to the genus Apodemus. AP-CR (Arbitrarily Primed Polymerase Chain Reaction) is a molecular technique that uses random primers to create unique DNA fingerprints for each species. This method has recently been optimized to distinguish between Apodemus species. In the initial assessment of 210 animals using morphological traits, 145 individuals (69 %) were identified as A. sylvaticus and 65 (31 %) as A. flavicollis. In contrast, AP-PCR analysis classified 157 animals (75 %) as A. flavicollis and 53 (25 %) as A. sylvaticus. Both identification methods agreed in 112 cases (53 %), while there was a discrepancy in 98 cases (47 %). Specifically, morphological analysis identified 95 animals as A. sylvaticus, but AP-PCR classified them as A. flavicollis, and 3 animals identified morphologically as A. flavicollis were classified as A. sylvaticus by AP-PCR. Samples of both Apodemus species (n=21), mainly those where the morphological and AP-PCR results differed, were sent for sequencing. The sequencing results confirmed the findings of the AP-PCR analysis in all samples. These results highlight the limitations of morphological identification and demonstrate that AP-PCR is a cost-effective and reliable tool for ecological and epidemiological research and shows strong potential as a method for identifying Apodemus species.
